### General settings
|
|
|
In the [file properties dialog](https://bio3d.colorado.edu/SerialEM/hlp/html/hidd_fileproperties.htm), make sure that the single images (not frames) will be saved as MRC and that the "Save extra information in a '.mdoc' metadata file" is checked. This is required for the BISECT python program to work.

### Setting up the load dose mode presets
|
|
|
|
|
|
#### Search:
|
|
|
Search is used to acquire the square maps.
|
|
|
* The Search magnification depends on what kind of sample is being acquired.
|
|
|
* If the goal is to acquire tilt series on an evenly distributed sample, a Search magnification that covers the whole square is enough.
|
|
|
* If the goal is to target precise parts of holes or cells, a search magnification in SA mode will maximize precision.
|
|
|
|
|
|
#### View:
|
|
|
View is used for the eucentric height and low mag tracking.
|
|
|
|
|
|
* Make sure that View is at a magnification that is high enough to see only a few holes (~3-4 um field of view)
|
|
|
* To speed up tracking calculations, use a binning of 4 for saving the view images.
|
|
|
|
|
|
#### Record:
|
|
|
Record is used for the acquisition.
|
|
|
* Set up Record to the magnification and desired dose conditions.
|
|
|
* To speed up calculations, use a binning of 2 for saving the record images.
|
|
|
* This will not affect the resolution at which the frames are saved.
|
|
|
|
|
|
#### Trial and Focus:
|
|
|
Trial is used for high-mag tracking.
|
|
|
* Set up Trial as a copy of Record
|
|
|
* Make sure Trial and Autofocus areas are on the tilt axis click off inter-axis rotation
|
|
|
* If working on UltrAUfoil or other gold mesh grid, set trial area to clip the edge of a hole.
|
|
|
* This is important for tracking.
|
|
|
* To speed up calculations, use binning 2 for Trial.
|
|
|
* Trial should have a dose that is high enough for precise alignment. Usually higher than the record dose.
|
|
|
* As per SerialEM documentation, a binning of 4 should be used for autofocus.
|
